The best thing to do is make your changes through your own plugins. Then upgrades are much easier.
There are ways to know what files have changed. VCS like SVN can help this way. diff tools also. You can also use Elgg's trac or svn repository to see what files have changed. Here is the page to get you started with that approach: http://trac.elgg.org/log/elgg/branches/1.7?rev=6899

Yoram,glad your problem is solved. If you want bigger granularity of access, the GPL version of vazco_groups plugin allows you to define access rights for certain widgets. You can show eg. group files to all users, group albums to logged in users, while group members only to a members of the group.
