Elgg works fine in a subdomain. You'll notice this site is community.elgg.org
No
I'm not asking to put it on a sub domain. What I want is to still have the abillity to use sub domains. I think maybe the .htaccess configuration is preventing them been accessed.
I have my domain with elgg at http://www.com-munity.ca and that where I want it. But I would like to be able to use subdomains on the same server (ip).

In the subdomain add an .htaccess file and in there put.
DirectoryIndex index.html
