In my http://MYSITE.URL/admin/upgrades I found and executed the two following manual upgrades.
The data directory migration script should be displayed also on this page. Are you sure you haven't executed it already? I need to ask to know if the execution has never been done or if something has gone wrong on executing the migration of data directories. As you said that the thumbnails are working now I thought this means that the migration has been made. But I think now that you might mean something different with thumbnails than I do. What do you mean with thumbnails actually?
Do you have only upgraded from 1.8 to 1.9 without changing the server of your site and/or the location/path of the data directory on the server? I wonder if the reason why Elgg doesn't offer the data directory migration script is because it doesn't find the data directory at the path it expect it to be and therefore thinks there's nothing to migrate. Are you sure you haven't made any changes in the data directory (e.g. changing permissions and/or owner)?
I had posted a script to manually repeat the data directory migration if it failed or did not complete the first time. See https://elgg.org/discussion/view/2190408/data-directory-in-pub-html?offset=20#elgg-object-2226586. If you think that everything is fine with the data directory path configured in the site settings and also with the permissions of the data directory, i.e. you have definitely not changed anything here during the upgrade from 1.8 to 1.9, then you could try it with this script. But please backup your data directory before trying it in addition to make a backup of your database.
