1. noelab_seo_theme : you have to put it in /mod folder with others plugins. it will overwrite the header.php when you will active this plugin. but i'm sure your site will be more faster.
2. _put_this_in_root: in this folder there is a htaccess file and if you want to try it, you can use it to overwrite your default htaccess in the root. if you don't see some improves you can simply delete it, and elgg will automatically create a new one default htaccess.
Will this actually overwrite the header.php ? or just htaccess?

Can you tell me the path to the header.php file it overwrites?
@montamaki when you enable this plugin it automatically will owerwrite the default header.php
the default header.php is in view/default/pagelements/header.php
that's elgg-root/views/default/page_elements/header.php
