I successfully installed a fresh install of version 1.12.6. Then I copied the version 2.0 files from elgg.org, ran the upgrade and copied the settings.php file to the elgg-config directory. The site now lacks formatting, as though it has no CSS file, and the dashboard still lists the version as 1.12.6.

I've just recompiled it, please give it another try.
The old package was in fact valid. I've now re-recompiled it. :)
The most probable reason for your problem was that you hadn't replaced the old .htaccess file with the new one.
I've tested the current 2.0.0 zip package and for me it works fine. So it must be some configuration issue.
As you mentioned that you replaced settings.php but did not mention replacing .htaccess I suspect this is the problem (as Juho already mentioned). This would also fit with the issue you see (no CSS).
I am also getting the same issue. the site lacks formatting as if there is no CSS. However the dashboard lists as 2.0.0. the .htaccess is also replaced.. still the issue persists.
